Structural, functional and evolutionary characterisaton of the long non-coding RNA MEG3

Caractérisation structurale, fonctionnelle et évolutive de l'ARN long non-codant MEG3

Résumé

In this thesis I describe my PhD work on the long non-coding RNA maternally expressed gene 3 (MEG3). The main aim of my project was to understand the molecular mechanism of MEG3 in regulating p53-dependent gene expression. I describe the characterisation of MEG3 at the structural, functional and evolutionary levels. Through detailed experimental analysis of the secondary structure of three human MEG3 splicing isoforms, characterisation of common tertiary structural elements and use of a systematic in cellulo functional luciferase reporter assay, I contributed to establishing a structure-to-function axis for the mechanism of MEG3 function. Furthermore, I studied the evolution of MEG3 in mammals and I provide theoretical evidence for the conservation of a functional mechanism of MEG3 relying on its structural features. In addition, I provide experimental data exploring the conservation of MEG3 structure and function from humans to mice and juxtapose the similarities and differences between the two lncRNA homologues. In summary, my work helped to reveal that, MEG3 is organised in distinct domains and that its relative domain organisation depends on exon composition both in humans and mice. However, the exact active motifs driving MEG3 function in humans and mice differ. Finally, I propose a mechanism of action for MEG3-driven p53-dependent gene expression in humans. According to this mechanism, MEG3 exon composition dictates its secondary folding which in turn affects its long-range interactions and tertiary fold into a globular-like structure. Subsequently, MEG3 tertiary fold allows the correct MEG3-protein interactions to form regulating its action on gene expression regulation.
Dans cette thèse, je décris mon travail de doctorat sur le long ARN non codant, le gène 3 exprimé par la mère (MEG3). L'objectif principal de mon projet était de comprendre le mécanisme moléculaire de MEG3 dans la régulation de l'expression génique dépendante de p53. Je décris la caractérisation de MEG3 au niveau structurel, fonctionnel et évolutif. Grâce à une analyse expérimentale détaillée de la structure secondaire de trois isoformes d'épissage de MEG3 humaine, à la caractérisation d'éléments structurels tertiaires communs et à l'utilisation d'un test rapporteur luciférase fonctionnel in cellulo systématique, j'ai contribué à établir un axe structure-fonction pour le mécanisme de la fonction de MEG3. De plus, j'ai étudié l'évolution de MEG3 chez les mammifères et je fournis des preuves théoriques de la conservation d'un mécanisme fonctionnel de MEG3 reposant sur ses caractéristiques structurelles. En outre, je fournis des données expérimentales explorant la conservation de la structure et de la fonction de MEG3 de l'homme à la souris et juxtapose les similitudes et les différences entre les deux homologues lncRNA. En résumé, mes travaux ont permis de révéler que MEG3 est organisée en domaines distincts et que l'organisation relative de ses domaines dépend de la composition des exon chez l'homme et la souris. Cependant, les motifs actifs exacts qui dirigent la fonction de MEG3 chez l'homme et la souris diffèrent. Enfin, je propose un mécanisme d'action pour l'expression génétique dépendante de p53 induite par MEG3 chez l'homme. Selon ce mécanisme, la composition de l'exon de MEG3 dicte son repliement secondaire qui, à son tour, affecte ses interactions à longue portée et son repliement tertiaire en une structure de type globulaire. Par la suite, le repliement tertiaire de MEG3 permet la formation des interactions correctes entre MEG3 et les protéines, ce qui régule son action sur la régulation de l'expression génétique.
